    I was wondering if I remove the initial apps that come with phone such as stocks, weather, the Nike, etc will it effect the phone in functioning properly. I figure it will free up space in the system files, but what other benefits will I gain.?

    You will gain nothing, and will probably screw up your phone in the process. The easiest thing to do is download sbsettings and use it to hide apps you don't use.

    If your phone is jb'd, stock applications were moved out of the root partition during Cydia's first start-up.

    No I still have them. I actually am using sbsettings to hide them. So now the question is why didn't the initial Cydia start up remove them.

    Why would it remove apps that people use?! Just cause you don't doesn't mean others don't.

    Use ifile to remove if you really want to remove.
    I removed stock.app for example because it's a waste of space for me

    stock.app does nothing. Therefor you would not have any problems removing it.
