    I downgraded from 4.0 to 3.1.2 and did a JB using Blackra1n - so how do I get back my old apps, etc., now?

    I backed up yesterday, and iTunes gives me the option of

    A) Set up as a new iPhone.
    B) Restore from backup - of course it tells me I can't restore from this backup because my software is tool old, and must be updated first.

    Do I just lose all my old "stuff"?

    Ultimately I'd like to get on iOS 4 and JB. Cydia has SHSHs on file for 3.1, 3.1.2 and 3.1.3.

    3GS 16 GB currently 3.1.2, JB using Blackra1n after downgrading from 4.0 to 3.1.2 - old Bootrom

    I would set up as a new phone and sync. Despite setting up as a new phone, all your stuff should still sync.

    OK, that worked like a charm, EXCEPT - I lost my "non-app store" apps that were around from back in the [name of app that I apparently can't use here] days.

    At this point I'm willing to go back to iOS 4 if I have to and wait for a new JB. Any way to get these back? Since this is a "new" phone, there are no old back-ups listed.

    Bump - am I screwed?

    If you mean getting pirated apps back on your phone it should be possible however we won't tell you how, try taking your question to support sites for such apps.
