You have to use "blanks" in place of the spots you dont want icons.

You can install an app called "iblank" from Cydia that will let you create as many as you need.

actually i blank is incredibly useful i find. i am a graphics designer and there isnt anything i hate more than seeing something that looks like all the rest. heres a picture, its not done yet though. but iblanks lets me "place" my icons where ever i want to. and uh dont click the empty spots because you know about them?

    ^^^dude that is funky.

If you don't want blank safari pages create your own blank apps. You decide. Were just giving you the easy solution

The BEST part of using iBlank verses blank apps, is when your wanting to show your icon labels. iBlank icons WONT have a label......so.....iBlank doesnt suck.

And if you dont want blank safari pages opening up......dont hit the spots where you have the blanks...duh. I have never opened one up by mistake.

^I feel you....but unfortunately nothing has been developed yet. I wish something would pop up that would allow you to keep all springboard settings (icon order/arrangement, etc) set for EACH theme you have. So when changing themes icons, etc...would automatically be placed correctly. That would be nice.
